I had this same issue happen to me, I just simply logged out and came right back in, problem was resolved after that thankfully.

Trying to unlock pinkan island... after becoming champion in hoenn, went back to talk to Jenny in Vermillion and she does not start the quest to go to Route 6 and chase Butch and Cassidy. Am I missing something?
