i havent fought red. one of the gym members blacked me out before i could battle him. and now i cant battle him at all

I defeated Erika and she said there would be a crisis outside. on my way out one of the gym members battled me and wiped out my last 2 pokemon. i blacked out and now i cant move on with the story because i cant fight red.
