Hello,

You do not lose your Pokemon upon entering a new region. Your Pokemon will only be locked in your PC until you defeat all the gyms in that region, after which you will be able to use your old Pokemon. Make sure to take off any items from your Pokemon before entering a new region, because all held items will be locked too.
