Yes, there is a way to catch heatran with your masterball.

If you finish the quest up to battling heatran, you'll face a level 99 heatran.

 

Here, you can choose from two options.

* First, catch the heatran level 99 right away with your remaining balls.

* Second, defeat the heatran and talk to Buck, who will give you all your rare candies and masterball back.

If you defeat the heatran, you can leave the cave and re-enter without any requirements. (Can go back to the pc to bring a sync)

Also, it will re-spawn in his room as level 30. (You can use your masterball to catch heatran)
