My items weren’t returned to me after beating the Dark Realm

I’ve caught Darkrai, but all my items that had disappeared for the dark realm story are still missing. These include misc items (I wish I knew which ones precisely, definitely including 1 eviolite, I checked all my boxes and could only locate 2 of them). I could probably identify any I had that are gone, though. All of my medicine- hundreds of berries and a solid number of max potions and stuff are a good indicator. Lastly, I think, are all my tms I hadn’t collected from the dark realm. The only ones I have are the dark realm ones and 1 dif and 1 rock smash which I just bought from the johto thief.
