I was supposed to have 3 masterballs and i only used two of it, and haven't hunt pokes for 2days because i stayed in EV area and today it was gone.

I'm sorry for the caused inconvenience.

 

Can you confirm to me that you haven't done the Pinkan Island Quest.

If you have done those quest, the ranger temporarily takes your pokeballs. Simply interact with the ranger just outside of the hunting area and he will return your pokeballs.
