As you can see, the poke appears in the area but not in the dex.

Hello @Ortegajd,

 

Thank you for taking the time to report this issue. As the Rotom spawn was recently added to Safari Area 2, the Pokédex needed to be updated to reflect the change. If you check Rotom's Pokédex entry again, you should be able to see that the Safari Area 2 map was added.
