I went to the abandoned boat, I did the captain's quest, took the scanner in short, everything was fine until I got out of the boat when I get out I am stuck and my only option is to go back inside because of the fact that i can't use surfing.

Let me go over your situation once more to check whether I understood it completely.

Since, you can only reach the Abandoned Ship via surf, you can't surf in front of the water even though you have the move surf on your pokemon.

Is this correct?

 

If this is the issue, in front of the water, can you try press the re-sync button?

Re-sync button is on the left bottom of your game screen with a curly arrow.
