My Pikachu is level 38 but i just have the waterfall badge (2nd), but strangely it still obeys me.

Disobedience does not exist in PRO.

 

Also since this Pikachu is your OT, it would have been obedient even in the original games. Disobedience only ever applied to outsider (basically means traded) pokemon. The only exception to that were Mew and Deoxys, who additionally needed to be met in a fateful encounter.
