There are some grey blocks at the bottom of the colour palette, pick one of them. That's transparent, but you can't see it as transparent until you confirm the logo. I can't log in to screenshot for you, but that's how you do it.

 

When painting with that grey colour, it will look grey, but it will be transparent.

I confirm. THere is one gray block on the bottom left: use that to make transparent the part of the logo you want.
