There should be a option to deactivate and activate the extra Exp.

For example:

I have all 8 badges in kanto and now need to level for the Elite 4 so I activate my extra Exp.

After beating the Elite 4 I have to start new in johto but I don't want to be overpowered in the early levels so I deactivate the extra Exp.

 

This way you can enjoy the early content much more, other than just onehiting everything.

 

 

That is just something that me and my friends talked about and we really like the idea.
