I used a super repel and after I dug a hole and a sandshrew appeared I started encountering pokemon even tho the repel effect was still on and I couldn't use another repel.

 

Nvm this happened because my lead pokemon was lower level than the wild pokemon I encountered.

repel doesn't apply to headbutt dig and fishing pokemon and repel only work on pokemon with lvl lower than the lead pokemon of your party
