What do you mean by "weaken my Pokémons" ?

Did you leave the Mt Pyre Exterior area to heal them before the message saying that, now, you can go heal ?

 

Because if so, then it's your issue. It's not a bug : you can't go away to heal them and come back... Well, actually, you can, but it means that you'll have to restart all over again, re-battle everyone; it is said in the dialogues before you enter the area

 

You'll have one chance to heal them without having to restart, just before the 2nd part, but you'll get a warning for that anyway; for the rest, you'll need potions and PP restores
