We're sorry to see the inconvenience you're experimenting right now,

 

Other users had been experimenting the same problem as yours. Luckily for you, that's no big deal. Everything will get in order once you finished the Hoenn adventure, and every one of your Pokemon will be able to get back in the pc and/or your team. By this time, we wish you luck for your Hoenn quest and everything is gonna be alright when you will win your 8th badge from the region.

 

That feature was implemented so people would not abuse the event to have easy rides when starting a new region. You will be able to get all your pokemons back once you have beaten Hoenn Elite 4. You can use Hoenn Guide to help you in the meanwhile.
