I'm sorry for your inconvenience, but could you check out Letrix's answer just below :

Have you tried talking to Professor Oak's PC at his lab in Pallet Town? This should restore all seen data for legendary Pokemon that you have lost. Let me know how it turns out and if necessary, I can pass this on to a Content Scripter who could have a better look at it.
