I have donated one of each fossil to the Kanto Museum. The NPC is giving the script that says I've already donated one of each fossil. However, I did not get an Aerodactylite. Furthermore, the spot where the Root Fossil should be seen is empty.

Is there a way this could be fixed somehow, so I could get the Aerodactylite since it is only available once?

have the same issue.. since when was this changed that no Aerodactylite would be given on completed quest?

For the time being, Aerodactylite has been removed as Mega-Stones don't work for now.
