Unfortunately sometimes the servers will crash and cause rollbacks. We can not restore anything that was lost due to a rollback, since it has not been saved yet. In order to avoid this in the future, make sure to relog in order to force-save your data when you find something rare like a shiny, your Pokemon will be safe then.

As for the capturing, try reducing the wild Pokemon's HP to 1. You can do this with the move False Swipe, which you can find in the Johto Safari Entrance. In case you still havent reached that part of the game, you can try to find a wild Cubone or Marowak, they learn False Swipe by leveling up. Putting the Pokemon to sleep or paralyzing it will also greatly increase the chance of catching a Pokemon.
