First, please check your alternate accounts for missing Pokemon as you may have transferred those Pokemon to your alternate account and forgot.

 

If you firmly believe that you lost game data, could you please tell me what you exactly lost? From what I see, the merge was completely successful and you kept all your items, Pokemon, etc. The only mount you had on the Blue server was a Shiny Charizard Mount which is now also on your Silver account.
