What have you done before the problem was there?

I just connected at 12h30~, and disconnected manually at 13h30~ .

When i relogged at 17h00~ , my 6th pokemon slot was empty, while i've got a Geodude.

 

What have you already tried to solve the problem?

I tried to relog but it wasn't effective.

In that time. You Disconnect manually But remember the game have problems?(Cant enter in doors or change Zone, cant use items, etc)

 

The 13:30 can Coincide with a Gamecrash and this is Rollback.(Hypothesis)

You cant change Zone because game crash.
