In another fan made pokemon mmorpg that is long gone, there was a 1/1000 chance to find a legendary or mythical pokemon anywhere as long as it has been seen by the player. But of course, this would make it a but easier to find the legendary or mythical the player would want. So i suggest that the player must have caught or defeated that legendary to get the 1000 chance, otherwise it would be a higher chance, such as 2000 5000 or 10000. This could help the players as the legendary or mythical they have caught may not have good ivs or nature, there could also be chance enhancing items in the store for real money, but its still up to the devs
