Going by your description of what happened, I think what unfortunately happened here is that as you were going into the Boss room, as you described, either the Server crashed or your Internet connection timed out/disconnected, which caused your Character to maybe go inside the Boss room and directly encounter a roaming Pokémon. When you disconnect either in a Pokémon battle or after being noticed by a Pokémon (they have the little "!" icon pop-up), it counts as a loose in dungeons, thus fainting all your Pokémon when you log back. I believe it may have been what happened here.

You have my apologies for this unfortunate situation. Rest assured that it was not a bug. I truly hope this situation does not happen again to you in the future. So I have asked my colleagues. It is currently not a bug, so you can rest assured that it's okay to use it. Just to let you know, the reply I got mentioned that this might be changed in the future, altough I haven't been said when exactly. So again, until this is done, you can use the Prison Bottle in the dungeon.

First off, thank you for your honesty and coming here to report this. Indeed, this is most likely a bug because as you appropriately explained, you usually battle Shary, if you win you get a chance to battle Shaui and if you win again, you get one set of reward including Pokédollars and PvE coins.
