Nope I have to redo kanto story missions such as gyms for some reason. I still have my johto pokemon when im in kanto

I have returned to this game after a year and merged my account to silver servers. I have to replay story apparently ( Isn't much of a problem ) , however I cannot rearrange my party slots or change anything in my pc as the pokemon in my party are johto region ( Where I was before merge ) and I have spawned in kanto.
