Hi there. Please take note that in order to use Cut, you'll need to teach your pokemon Cut using the HM first. You'll also need to have completed the S.S. Anne quest. Afterwards, approach a tree sapling and press your spacebar.

Afterwards, it should display this note in your chat box and the tree should be gone.
