After completing the Subway Quest, the guards are removed from the stairs inside the Pokecenter. You are able to enter the stairwell and use the subway. If this is not the issue, please attach a screenshot of the NPC you believe is missing. In this way, I will be able to see exactly what the issue is.

The guard from viridian subbway is missing, he isn't there anymore, at least for me, this means you can't use train from viridian..

And for example at Vermillion or any other city, there is the npc..

Should be good now :)
