I'm sorry for the inconvenience.

It seems like you should be able to fight Jirachi without any problem. Could you please head to the Moon by interacting with the NPC in Mossdeep Space Center and then interact with the Shiny Stone?

Please, in case you should experience any error make sure to take a screenshot of that and attach it here so we can verify and investigate it.
