I am attempting to get the permit in order to enter the sites, however, the rocks I broke did not give me any dust. I used the tool from the shop instead of the TM. Is this a bug?

There is no bug if you use the item from the shop vs a pokemon that know the move.

 

Can you follow this guide to ensure you have done all the prerequisite steps, as well as hit the correct rocks?
