I cant do the hoenn teleport quest

I think it is because I do the manaphy quest between

when I touch the electric barrier nothing happens

That Barrier should disappear by interacting with one of the Boxes that contains a hidden Switch.

does it still work if i do the manaphy quest between?

Should be no Problem since those are 2 different quest. For Manaphy Quest you don't need to go inside New Mauville, thats only for Teleporter quest. So those 2 should not interfere with each other. Have you tried to interact with the Box?
