My pokedex is showing that I captured HO-OH and Lugia but there is none of them in my storage.

There are no actual Pokemons caught because both legendaries are uncatchable so there are no Ho-oh and Lugia in your storage.

You got Ho-oh and Lugia's caught data from beating Ho-oh at the roof of Bell Tower and boss Thor at Whirl Island.
Those caught data are necessary for catchable Celebi quest.
