Because PRO is different from handheld games. Here the Bell tower is a part of the Celebi quest and you need the whole

Johto pokedex complete, to be the Johto champion and also a certain amount of in game time to access the Bell Tower.

You only need to beat the Johto E4 to be able to access the Bell Tower in Ecruteak :)
