The Ruins of Alph in Johto is properly unlocked after having defeated the Johto Elite Four since, it is where you start the Celebi quest. It is noteworthy that you have the Mew quest done first along with the other requirements you can check here. You can also check the Mew quest here.

 

However there's the Puzzle Rooms which is not really very important of a quest other than Puzzle 4, which is essential for the Celebi quest. But you can get some free items like a rare candy somewhere in the Puzzle 1. For more detailed info look here. Please use a Translator website or a friend to make you understand all of it.
