I have solved the third puzzle and went on to fight the lake trios.  Unfortunatelly all my pokemon fainted.  Now the guy in the pyramid says I can go on to the next part but I can never get into the lake trio room as the unlocked that room turns into the second puzzle, which I have solved already.  Is it possible to still continue the quest in this case?

When you faint in that fight, you should be able to go through all rooms. Just go straight north and you will get to place, where the fight is ✌️

Unfortunately, Halloween event has ended for this year today so the quest is no longer available until next year.

 

As for your issue, like they said, the solution is to keep going north and battle the Corrupted Lake Trio again. Once a puzzle is solved it stays solved, so if you left the quest in between you can continue right where you left off.
