Hi. Thank you for contacting us about your issue. 
 

You see, after you battle Team Aqua and Team Magma ontop of the Mt.Pyre, you must actually speak to both elder NPC's in order to unlock the cave in Jagged Pass and thus the rest of the story. If you don't, you won't be able to progress until you go back and speak to them sadly.
