Do not worry, everything's not lost. You will still have a chance to catch Heatran.

 

To do so, what you will need to do is go to the Unknown Place, located in the Trainer's Valley (you will have to have unlocked the Valley, more details here). In the Unknown Place, a Boss NPC by the name of Nikola will be there. He is a "special" Boss NPC that you can only challenge when you failed to catch a Legendary Pokémon and once defeated, he shall give you another chance to catch the last Legendary Pokémon you failed to catch.
