Can you please confirm that you received a notification after restoring the 3rd PC? If you restored the 3 PCs and received the notification "An ominous presence arrives on the scene...", did you leave the Transporter? If you travel to New Mauville and talk with the NPC Wattson, what does he say? If he hasn't re-stabilized the power plant, you may need to re-check all PCs and see if you can again restore the 3 PCs.
