It look like you hit by rollback, you will need to wait 2 hours after and then you can beat him again. Sorry for your inconvenience.

As Windypuff has said, the Team Rocket grunt at Mt. Silver has a cooldown of 2 hours real time. However, I'd like to add that progressing through Mt. Silver is not necessary to access Hoenn. In order to reach Hoenn, you'll need to bring a Level 80+ Rattata with your OT to Indigo Plateau and fight the Youngster Joey boss, as he's blocking the Hoenn transport NPC. Here's a guide with tips and further information.
