I am thinking since your connection wasn't very good. You may have been hit by a rollback. Stated in that thread they cannot give back your lost items/money.

Some more info would be nice to be able to help.

How much money did you have before? What region were you in? Were you in a battle?

Because I heard you lose like 5% of your money if you fade out in Hoenn, so if you had 1kk+ it would maybe explain it.
