Hello alagamon, those colours are meant to diferenciate the colours of the pokemons and their rarity,

A pokemon that has the Orange colour, its a pokemon from the Clone Event (which only had Charmander, Squirtle and Bulbasaur), the only diference is that they have a diferent colours based on the first pokemon movie.

The purple colour link means its a Shiny Pokemon, which their colour set up changes depending of the pokemon.

The last, the Blue/Green colour link means its a regular pokemon in terms of appearance.
