Weird glitch? It said I had defeated all of his pokemon and then there is still one left after all the pokeballs turn red already. It was showing him with only 2 pokeballs earlier at the top left of screen. Then I defeat 2 pokemon and he still has this scizor left on his team.

It tends to happen, it is just a visual bug. Nothing to worry about.

this is a visual bug that presence itself when a pokemon dies to entry hazards & as NimrodTheGoat already said, it's nothing you should worry about! :)
