I am sorry to hear about this inconvenience. As said on the Wiki, headbutt trees, dig spots, excavation sites, do not have a shiny chance. However, the pokemon you get from the daycare quest does have a shiny chance. I hope this helps clear up your confusion. Since your question is answered, I will now lock the thread.
