Hi there,

 

Have you already defeated Deoxys? If so, you'll need to find Rayquaza in order to go back to Earth. He should be in one of the caves where you need to use Flash. When you interact with him, you'll be taken back to Earth.

 

If this isn't the case, could you be a bit more specific as what is happening in regards to the bug? Does Deoxys not appear for you, period? He should be in this location:
