Well first I am sry to hear that. If your Nincada already evolved to Shedinja there is no way it can ever be a Ninjask. Next time to make sure the evolution goes towards Ninjask: Have a full party including Nincada (No free space) and no pokeballs in bag.

Yeah so u can't really pass the 6 gym. Its not really a problem but a wrong way of following the story. I suggest checking the forum guide for Kanto and retrace the progress.

Yes. After u obtain the last badge from Johto all your pokes from Kanto get unlocked again and you can use them in both regions. P.S. As some guys said above if ur really in a struggle invest 30k+ into a high lvl Johto poke preferable fire type for a easier time towards Johto endgame. Also for E4 I suggest having a team knowing the following: fire/lightning/dragon/psychic moves. Check forums for the E4 pokes.
