I'm sorry about this inconvenience. Have you recently started the Heatran Quest? If so, your rare candies and masterballs are temporarily removed. The reason for this is to make it more challenging. Your items will be returned afterwards when you speak with Buck inside Stark Mountain Main Cavern. For more information about this quest, you can review this guide.
