I already did the quest. I can use the subway to travel between Kanto pokecenters, however, in Johto the guard is still standing there not letting me go underground, saying I should speak to the manager in Saffron, but when I speak to him, he only says "enjoying the subway's system?"

I was able to solve it. I don't know if it's a bug, but I felt dumb after solving it, since this didn't happen to me in my main account.

 

To be able to use the pokecenters in johto you MUST use the train from KANTO to JOHTO first, or else it won't get enabled. On my second account, I went hunting buizel mid Kanto-Johto right after I completed the quest, and then went to Johto using my mount, reason why it was still blocked. I took the train to Kanto from Goldenrod, and then went back to Jhoto without going out to the Kanto lobby, and it still didn't work. I went back to Saffron using my mount all the way from Johto, and used the train back to Johto, and only THEN it worked.
