It seem's you are confused on where actually is the Dragon Shrine. Below is an image from the How to Access Specific Areas Guide showing where you need to head in order to reach the Dragon's Shrine:

 

 

 

You need swim around the building and head towards the back cave entrance in order access the Dragon Shrine.
