Were you doing the Heatran Quest? If that is so, it is normal and a part of the quest. Your Masterballs and Rare Candies are taken away. To redeem them, you'll have to talk to Buck. Check out the Legendary Pokemon Megathread for more information.

In addition to what Euripides has said, after you "catch Lv 99 heatran" or "kill the Lv 99 heatran" you can talk to buck to receive your pokeballs and rare candies back.

Note that when you kill the Lv 99 heatran you'll have another chance to catch heatran Lv 30.
