Hi!

 

I just caught a Mankey and it had a "unknown hat" in it's inventory slot.

I got very excited and immdieatly removed it from the slot, but there is nothing to be found in my inventory.

 

Am I supposed to lose my item like this, or what happened here?

Depends, did you talk to Ash by chance who is also at this Route after you obtained the item? Then you may not have it, else Im not sure. Anyway it is a item part of the Ash hat quest.

I caught the mankey on route 10. I'm yet to beat Ash in Viridian Forest.
