As this would be unfair for other players who have not reported the issue. Fortunately for your friend, there will be a way to respawn Manaphy. If your friend challenges and defeats Boss Nikola, the Boss will be able to restore the Manaphy for them in the place where Manaphy can be caught after completing its Quest. If you do not know where Boss Nikola is situated, he can be found in the Unknown places located in Trainers Valley, you can see how to access trainers valley by looking at this guide here, you can view the directions of getting to Nikola Boss here and finally you can view his lineup here.
