Not sure if this helps, but Rare Pokemon do tend to be rare in everywhere it spawns (no matter where you look for Shellder, it will always take hours to find one, or another one if you're lucky enough to find one fast).

 

 

 

 

 

 

Speaking of locations, many people still believe the existence of "spots", as in, only a few specific grass/water tiles in a map may yield certain Pokemon.

 

That needs to be tested too somehow, as I don't recall seeing any official confirmation that "spots" do exist.
