Edit 1: Prehax, Nikola and Suspicious Bot and Mysterious Cultist on Guild Island don't count to the limit.

No, the Mini-Bosses (Mewtwo, Ligia, Ho-oh, ect...) do also not fall into the 10 Boss Limit and can be battled everytime their cooldown ends.
