Only recently released Pokemon can be restored. There is a cooldown for them to be restored. You need to request a restore as soon as possible.

I am sorry for the delay. I have been super busy the last few days. We will reset Nikola for you so you'll get another chance to catch your Manaphy. Sadly we can not restore a Poke that had ID 0 when released cause it wasn't saved in our Database yet. So that's the only way we can help you with. I hope that's ok. I already asked someone to do it for you :-) So I will let you know as soon as he did.
